Use the mp5/ m4 (the submachine gun/ rifle) against soldiers, as they will drop ammo for it when they die, which in turn makes using the shotgun against most alien encounters the alternative choice, that way you should easily keep up with ammo. Otherwise use any guns, the game isn't shy about giving you ammo everywhere.
